I don't think either is correct.
Using the textbook, we study English grammar.
It would be more natural to say: We study English grammar using the textbook.
In the textbook, there are lessons for studying English Grammar.
I would say: There are lessons for studying English grammar in the textbook.

Technically, if you are studying "with" a textbook, this means both you and the textbook are studying.
With my friend Jane, we study English Grammar.
With my mother, we went to the store.
Still sounds odd, but at least it makes sense that you and some other people are all doing things.
The textbook is a tool for learning. You use tools.
or, as @5hania suggested, you can learn "from" people and things.

Yes. Native speakers will hear this and think it sounds fine. "With" can be used for "by the means of" as in your example. But your original sentences are already awkward, so anywhere you can make them more clear, the better.
This is probably why both of use are suggesting words other than "with" to you.
